This folder contains analysis result from using Bowtie and from using Tophat. 

bowtie_process folder contains tracks, ApA_readcounts and running_logs.

tophat_process folder contains old/new tracks, ApA_readcounts 

Tian PAS data.txt is the original masterlist we used

the "downstream_analysis" zip file contains the analysis done with edgeR.
